Abstract
Vinska trta (Vitis vinifera L.) predstavlja eno izmed ekonomsko in kulturnih najpomembnejših kmetijskih rastlin. Gre tudi za eno najbolj raznovrstnih rastlinskih vrst, saj se v svetovnem merilu v komercialne namene goji več tisoč različnih sort. Pri določanju filogenetskih razmerij med različnimi genotipi je izrednega pomena analiza kloroplastne DNA (cpDNA). Z netarčnim pristopom smo z visoko zmogljivim sekvenciranjem s tehnologijo Ion Torrent iz celokupne genomske DNA določili nukleotidno zaporedje cpDNA skupno 409 vzorcem vinske trte iz Slovenije in drugih evropskih držav. Z bioinformatsko analizo smo v omenjenem naboru vzorcev odkrili 93 različic posameznega nukleotida ter 102 različni zaporedji cpDNA. Z analizo haplotipov smo odkrili, da se kloroplastni genotipi vzorcev razlikujejo glede na njihov geografski izvor. Ker so bile sekvenčne knjižnice pripravljene z neuveljavljenim, cenovno sprejemljivejšim postopkom, smo želeli primernost pristopa preveriti s podatki za 24 kloroplastnih SNP označevalcev. Ti podatki so bili pridobljeni s pristopom tarčnega sekvenciranja, pri katerem so bili sekvencirani zgolj odseki DNA, ki vsebujejo mesta znanih kloroplastnih SNP. Primerjava obeh pristopov je pokazala majhen delež razlik, ki so bile predvsem posledica parametrov, ki smo jih uporabili pri obdelavi podatkov.

Diversity analysis of the grapevine chloroplast genome using a highthroughput sequencing approach |

The grapevine (Vitis vinifera L.) is one of the most important fruit crops because of its economic value and cultural importance. It is also extremely diverse, with thousands of cultivars grown commercially worldwide. To elucidate the phylogenetic relationships of these cultivars, chloroplast DNA (cpDNA) sequences are oftenvery informative. Using the Ion Proton platform for non-targeted high-throughput whole genomic DNA sequencing, we determined the cpDNA sequences of 409 samples of vine cultivar from Slovenia and several other European countries. By using bioinformatics tools, we determined 93 single nucleotide variants and 102 unique cpDNA sequences. Haplotype analysis revealed that the cpDNA genotypes were dependent on their geographical origin. Since sequencing libraries were constructed using a non-conventional approach we validated the results by targeted sequencing of cpDNA regions containing 24 cpDNA SNP markers and subsequently compared variant data for these markers. A small number of discrepancies were found between the two approaches, which can be attributed to the parameters used in the data analysis pipeline. |
