Povzetek

V okviru preiskovanja bakterijske mikrobiote sapišč izbranih vrst ptic, je bil v predhodnih raziskavah iz sapišča vrtne penice (Sylvia borin) izoliran sev 9H-4 (Matjašič, 2016). Na osnovi delne sekvence gena za 16S rRNA je bil sev uvrščen v rod Aeromicrobium. Z namenom, da določimo njegov natančen taksonomski položaj, smo ga v pričujočem magistrskem delu nadalje okarakterizirali z različnimi fenotipskimi in genotipskimi pristopi. Analiza celotnega nukleotidnega zaporedja genov za 16S rRNA je pokazala, da sev 9H-4 spada v rod Aeromicrobium z najbližjima sorodnima vrstama Aeromicrobium flavum in Aeromicrobium tamlense. Na osnovi sekvenc genov za 16S rRNA smo med vrstami iz rodu Aeromicrobium izračunali filogenetske odnose z metodo združevanja sosedov in konstruirali filogenetsko drevo. Sev 9H-4 v filogenetskem drevesu oblikuje samostojno vejo, dobro ločeno od najbolj sorodnih vrst. S preiskovanjem fenotipskih lastnosti seva 9H-4 smo ugotovili, da se ta sev od vrst A. flavum in A. tamlense razlikuje v sposobnosti hidrolize kazeina in pozitivni aktivnosti encimov ▫$\beta$▫ -galaktozidaze ter valin arilamidaze. S tankoplastno kromatografijo smo preiskali hidrolizat celične stene seva 9H-4 in ugotovili, da je sestavina peptidoglikana LL-diaminopimelična kislina. Nadaljnja primerjava genoma seva 9H-4 z genomoma referenčnih sevov Aeromicrobium flavum DSM 19355T in Aeromicrobium tamlense DSM 19087T na osnovi DNA-DNA hibridizacije, ki je bila narejena v sodelovanju z raziskovalno skupino iz zbirke mikroorganizmov BCCM/LMG v Belgiji, je odkrila manj kot 70% podobnosti z obema vrstama. Slednja analiza je potrdila, da Aeromicrobium sp. 9H-4 predstavlja novo vrsto bakterije. Sev 9H-4T smo opisali kot tipski sev za novo vrsto Aeromicrobium choanae (Ber in sod., 2017).

Sekundarni povzetek: In the frame of studying the microbial diversity from the choana of selected bird species, strain 9H-4 was isolated in previous research work (Matjašič, 2016) from the choana of the garden warbler (Sylvia borin). Based on the partial sequence of the 16S rRNA gene, the strain was classified into the genus Aeromicrobium. In order to determine its precise taxonomic position, the strain was in the present master's thesis characterized more in details using various phenotypic and genotypic approaches. An analysis of the entire nucleotide sequence of the 16S rRNA genes has shown that the strain 9H-4 belongs to the genus Aeromicrobium with the closest related species Aeromicrobium flavum and Aeromicrobium tamlense. On the basis of the 16S rRNA gene sequence, the phylogenetic relationship between the species of the genus Aeromicrobium was calculated using the neighbour-joining method and a phylogenetic tree was constructed. Strain 9H-4 forms in the phylogenetic tree an independent branch, well separated from the most closely related species. By further analysis of the phenotypic characteristics of strain 9H-4, we discovered that the strain differentiates from its closest relatives A. flavum and A. tamlense in its capability to hydrolyse casein and positive enzyme activities of ▫$\beta$▫ -galactosidase and valine arylamidase. By using the thin-layer chromatography method, we examined the composition of peptidoglycan and found that strain 9H-4 contains LL-diaminopimelic acid in its cell walls. A further comparison of the entire genome of strain 9H-4 with the genomes of reference strains Aeromicrobium flavum DSM 19355T and Aeromicrobium tamlense DSM 19087T, based on DNA-DNA hybridization performed in cooperation with a research group from the collection of microorganisms BCCM/LMG in Belgium, detected less than 70% similarity with both species. This analysis confirmed that Aeromicrobium sp. 9H-4 represents a novel type of bacteria. Strain 9H-4T was described as a type strain for the novel species Aeromicrobium choanae (Ber et al., 2017).
